Are you talking about midi mode?
If so check transpose.
Are you talking about samples?
If so check pitch knob, rate knob, scenes, LFOs, slide trigs, etc. Also, make sure you have loaded 44.1khz samples, OT doesnt like 48hkz samples. 16/24bit, both fine.

C# and C play the same note when locked and D# and E F# and F G# and A A# and B its a bit weird …
while they respond ok in chromatic mode
Check transpose.
Check midi arp on/off
Check key scale, if certain key scale selected this will affect notes.
Check LFOs.
There is no bug. Simply user error/misunderstanding.

there are a couple of basic scales (and a root) that are set in the arp iirc (whether arp is on or off !!) that do affect output
You can set a scale in the arp menu, but that would only affect the keys if the arp was on I think.
Have you inspected the midi data to make sure the OT is sending C#?
